It is intentional. The operation will change the manipulator so the manipulator mode changes to manual mode to maintain the manipulator's pose can allow user to use it after the tool is dropped.
This tool takes a record of the manipulation mode before the operation begins. So if you deselect the selection, the previous manipulation mode will be restored automatically.
The same behavior goes to manipulator manipulating streamline tools.

By setting the manipulating mode to manual, both object and manipulator will be changed. This way you can use/save the new manipulator if needed.
After deselect, you can undo to restore your selection.

But I can get that result if I am in manipulator-> "Selection", even if manually rotating the selection. Why a need to change to "manual" when that is adding a step to have to deselect all first to get the manipulator to how the user had it set
For sub-object that would not work for me, as I have "Keep Subobject Selections In Separate Stack". Why do you make things so complicated?
If you did decide to correct this, you would probably add yet another option to the ever growing list of confusing options. So never mind, I give up.
Can you do that in subobject mode or a group of objects with different orientations?
Also the snap control can provide accurate control over the transformation.
You still can do a subobject selection undo.
You may not need to use the new manipulator but someone may.
I don't think this is a frequently used tool.
What does this tool do? It doesn't have any description. I'm curious.
