Try this. The polygon bridge tool is improved. If it does not work in the way you want, you can use the Bridge Hole tool which provides flexible options.

Hello attached a pic what I am trying to to.
If I have 2 cylinders and select 2 faces (not holes) bridge straight down...no problem

but when I try to bridge it at a longer distance it gets twisted and I do not know how to fix it

Ok I am totally lost here so I use the bridge tool with faces then bridge tool with the edge to twist it?

Looks like a bug to me in the scenario you tried.

I tried to create 2 holes then the bridge cap tool but nothing so I am doing it wrong.

If you're trying to cap each hole individually then:
Highlight one edge of the hole (without selecting it) > hold D key down > RMB click the highlighted edge > release D key to cap the hole.

I thought it might be of interest to other users to occasionally post some of my works as I complete them in NVil (or reach a significant WIP stage)

Here is the first where I have completed the modelling in NVil of a 1930's aircraft, the LeO H-43 seaplane with observation area.
DrawMesh retopology was used a lot in the modelling to create the subtle ribbing effects.
I could have reproduced these effects with bump mapping but modelling them always looks better.
