Is it any automatic method to fix these overlaping polygons?
Or how to fix it right? (the best way)

Polygon mode > Geometry > Optimize

There must be another issue.

Here example:-

Polygon with overlapping faces:-


Optimize:-


Try selecting all faces on model then "Optimize"

That is a different issue. In that example, you are showing overlapping polygons.

An example to quickly repair/cleanup.

Example model.


Select all faces except one.


Delete them


Edge mode:- Select one open edge within the hole > "Geometry > Cap Hole[simple]".

Thank you, but why we have to leav on polygone? Without it, it works not good.
