There seems to be a bug in 3D Coat Applink.

If I select BringRetopoMeshBackToApp in 3D Coat's retopo room, the Applink will bring ALL retopo groups back to NVil, even those that are hidden. This doesn't make much sense as only visible retopo groups should be affected.

For now I have to resort to a workaround. I export retopo group to file and bring this file back to NVil.

3D Coat (as of version 4.1.11A) exports only visible retopo groups and my understanding of how the 3DC-NVil Applink works is that it saves a temporary file and then loads it in NVil. If this is the case then only visible retopo groups should find their way into NVil, but they don't. So most likely the Applink works in some different way.

If it's as you say and there's a problem on 3D Coat's side, please tell what the problem is and what needs to be changed in 3DC in order for this to work properly. I will file a bug report on 3D Coat's bug tracker.

The process is 3DC exports objects to a .obj file, NVil detects the file then imports it. So I would say it is 3DC exports the hidden groups as well when exporting.

"File->Export retopo mesh" (cmd("$ExportRtpMesh")) command, that is available in the GUI and is exposed to scripting language, exports only visible retopo groups.

Hmm... Does the Applink use 3DC's SDK? Maybe it's outdated or something?

NVil does not use 3DC SDK at all and has nothing to do in 3DC exporting.
